Afterwards, he headed the Metropolitan Manila Development Authority (MMDA) from 2002 to 2009.

Among the strict programs he implemented as head of the MMDA is “Sidewalk Discipline” which he wants pedestrians to use to the fullest.

From 2016 to 2022, he was the congressman of the first district of Marikina.

In a statement issued by the MMDA, they were shocked by the sudden passing of their former leader.

“Under his helm, he put the MMDA in the spotlight. He was the person behind rapid bus lanes and the ‘Metro Gwapo’ campaign transforming the region into a livable metropolis,” according to the MMDA.

“A man of few words, Fernando is known to be a workaholic and a disciplinarian among MMDA employees,” it added.

He intended to compete for President of the Philippines in the 2010 general elections. Still, following discussions with Richard Gordon, he accepted to run as Vice-President under Gordon’s newly formed party, Bagumbayan. Fernando finished fourth in the 2010 elections, losing to Makati Mayor Jejomar Binay in fourth place.

After the elections, nothing was heard from Bayani Fernando; however, he resurfaced in the issue of informal settlers and the persistent flooding crisis, defending then-MMDA chairman Francis Tolentino in the flood control issues.

Senator Richard Gordon conducted a telephone interview with Bayani Fernando on July 25, 2012 for a TV5 radio program. At BF Corporation, Bayani had been concentrating on his construction and metal fabrication operation.

His construction company obtained a Public–private partnership (PPP) bid to construct classrooms and school buildings for the Department of Education long after he left MMDA.

Steel foundations for the Common Station for lines Line 1, Line 3, Line 7, and Line 9 (Metro Manila Subway) were provided by his company. The company would also provide the steel foundation for large-span girders in the NLEX Harbor Link segment 10.1.
